Reference Genomes

The following reference genomes are available for alignment:

Homo sapiens (UCSC hg19 PAR-masked)—The human reference genome is PAR-masked. This means that the pseudoautosomal regions of the Y chromosome are masked to Ns to avoid mismapping of reads.
Homo sapiens (NCBI GRCh38 PAR-masked with decoys hs38d1)—This human reference genome is PAR-masked and includes versions of autosomes, allosomes, and mitochondria. GRCh38 contains unplaced, unlocalized, and decoy sequences. The genome also includes the Epstein-Barr virus (EBV).
