Set Analysis Parameters

1 Launch the app from BaseSpace Sequence Hub as follows.
    a Select the Apps tab.
    b Select TruSight Tumor 15.
    c From the drop-down list, select version 2.0.1, and then select Launch Application.
2 [Optional] In the Analysis Name field, enter an analysis name of your preference.

The default is the app name followed by the date and time the analysis session started.

3 Select the Select Project(s) button.
4 In the Save Project(s) dialog box, select a project to store the app results, and then select Confirm.
5 Select Module-Specific Settings and enter a maximum indel size. The default is 25 bp.
Max Indel Size —The maximum indel size must be an integer value between 25 and 70.

NOTE

Indel size is defined within the context of an individual amplicon. For example, a 16 bp insertion, followed by a 10 bp insertion in the same read, is considered 26 bp in the maximum index size parameter. By default, the TruSight Tumor 15 analysis module is configured to report indels with a maximum size of 25 bp. You can optionally configure the maximum index size to report larger detected indels. The range of the maximum indel size spans from 25 bp to 70 bp.

6 Select Select Pairs to select samples for a pair.
7 Select samples to analyze and drag them to the appropriate area, Mix A Sample or Mix B Sample. Select Filters to filter the Samples list by project and genome.
8 When sample selection is complete, select Confirm.
If the software warns that the sample names do not match, select Continue to proceed.

The software joins the Mix A and Mix B sample names with a hyphen to create the sample pair name. For example, the sample pair name for NameA and NameB is NameA-NameB.

If an error occurs because sample name pairs are not unique, analyze the matching samples in separate analyses.

Software modifications to a sample name, such as replacing special characters with dashes, can cause matching names.

9 Select Continue.

When the analysis completes, the app session status automatically updates, and you receive an email notification.
