Set Analysis Parameters

1 Navigate to BaseSpace, and click the Apps tab.
2 Click TruSeq Targeted RNA.
3 From the drop-down list, select version 1.0.0, and then click Launch to open the app.
4 In the Analysis Name field, enter the analysis name.

By default, the analysis name includes the app name, followed by the date and time that the analysis session starts.

5 From the Save Results To field, select the project that stores the app results.
6 From the Sample(s) field, browse to the sample you want to analyze, and select the checkbox.
7 From the Custom Targeted Manifest field, select the custom targeted manifest file for analysis.

Illumina sends you one targeted manifest file when you ordered your TruSeq Targeted RNA Expression Kit.

8 From the Enable Gene-Based Normalization field, select the checkbox to enable normalization of read counts using the counts for a specific gene or set of genes.
9 From the Gene Name(s) field, enter the gene name using a semi-colon to separate gene names.

This option is available if you selected Enable Gene-Based Normalization .

10 At the Samples section, enter the label name and select the samples. Click the Select Sample(s) field to search or filter samples.

If you have biological replicates, you can set up multiple groups to hold each set of replicates.

11 Select the samples for the first group, and then click the + sign to add a new group.

Pairwise differential expression is performed between all pairs of groups. The groups are intended for biological replicates.

12 Click Continue.

The BWA Enrichment App begins analysis of the sample.

When analysis is complete, the status of the app session is updated automatically and an email is sent to notify you.
