Manta

Manta calls structural variants (SVs) from mapped paired-end sequencing reads. Manta identifies candidate SVs from discordant pair and split-read alignments, then performs local assembly and realignment to refine candidates.

Manta outputs VCF files with structural variants (break ends, translocations, inversions, insertions, deletions) and CNVs.
