Candidate Mapping

To align reads, Isaac Alignment first identifies a small but complete set of relevant candidate mapping positions. The aligner begins with a seed-based search using 32-mers from the extremities of the read as seeds. It then performs another search using different seeds for only those reads that were not mapped unambiguously with the first-pass seeds.
